Carlos Rodón was born in the Florida city of Miami. When he was five years old, his father moved to the United States from Cuba. His mother is a Cuban-American. When he was young, his family moved to Holly Springs, North Carolina.

Rodón went to Holly Springs High School, where he played baseball for the school team. In 2010, he was a junior and had a no-hitter, two one-hitters, and four shutouts. The North Carolina Baseball Coaches Association named him all-state because of his 10–1 win–loss record, 0.80 earned run average (ERA), and 115 strikeouts. In 2011, he went 11-0, had a 1.40 earned run average, and struck out 135 batters. This helped Holly Springs win the North Carolina 4A state championship over T. C. Roberson High School, which was a national powerhouse.

In the 2011 Major League Baseball draft, Rodón was picked by the Milwaukee Brewers in the 16th round. He could have signed up to go to North Carolina State University, but he chose not to.
